I forgot to check the "full year coverage" box on line 61 of Federal form 1040 for the ACA. We did indeed have health care coverage through employer, just forgot to check the box (stupid!!) Will I have to file an amended return?

You need to check your return to see if an ACA penalty was computed. If one was, you will need to amend your return using Form 1040X.
If no penalty is on your tax return, you do not need to amend. That is because the bottom line on your tax return is correct. If you later get an inquiry from the IRS, explain the situation.

I have a health spending account so I sent along a form 8889, I'm hoping they will realize I have to have an HDHP to have the spending account.
I'll update with the outcome.

**Update**
My federal refund hit my account today with no penalty. I got the full refund requested (I'm doing my happy dance here). I guess including the form 8889 did the trick and they made the assumption we had health coverage. I suppose they could send us a separate letter requesting that information, but that hasn't happened yet.
