Does anyone have any tips on dealing with them? They are such a pain in the butt.

archie, not only are they a pain in the but as you note, they are also rather aggressive... too much so in my opinion... I had a client who ventured into Philly and did not realize she had a tax filing requirement, while she did make a mistake by not reporting the 1 day in Philly, they treated her like a felon, even after she went back, filed all open returns, paid the tax and interest (she fell under the amnesty program).... the best you can do is file the forms they require, pay the tax, interest and penalties that may be due and hope for the best....
I think Philly has lots of issues in its revenue department, my wife once got a notice threatening legal action for an unpaid parking ticket in Philly... the best part, her car was at JFK in NYC and she was boarding a plane in Seattle when the ticket was supposedly issued... even with all of that proof they continued to harass her for 6 more months...we did not even get an apology, we got just a not saying the matter was dismissed... nothing else... not a friendly place to do business.. (and I am in NYC one of the least friendly places for a small business to operate)

Yeah.. they are the worst department of revenue that I have dealt with, including the feds and state.
We had an issue where we realized that we had been filing our BPT with an incorrect year. Ie. we were supposed to be filing our FY 1/31/10 on a 2009 BPT and we had been filing it on a 2010 BPT form. (dates are just for exhibit, not actual).
So we had been doing this for over a decade. Our CPA firm, who recently took over the filing of this return, realized the mistake and suggested that we correct it. We both knew that philly would be a pain to deal with, but we decided that it was the correct thing to do. To make things more complicated, we had been filing the philly returns incorrectly, so they amended the last three years and calculated that we were due $20k or so.
Philly comes back to us and tells that they do not agree with and we owe $33k. Our CPA gets a statement and the payments applied to our account are all wrong. So we go back 5 years and get copies of all of the checks we sent philly, and our CPA writes up a big letter detailing it all.
In the mean time, we get a construction job which Philly is funding, the GC runs a tax delinquency report and we show up owing $33k and we can't go onsite until we are off the list. After talking to a couple of brain dead philly reps they tell us that the only way to get off the list is to fix the problem. Well, I know damn well that our CPA is not going to be able to philly on the same page as we are in time, so we are stuck paying $30k that we don't think we owe and then try to fight with them to get it back.
What a freaking pain.

And to think how posters on YM and sometimes P&M have been lambasting credit card companies and mortgage lenders, for much less draconian collection tactics.

Just got off the phone with the City of Philly dept of Rev. I think my head is about to explode. I'm not sure I have ever been this pissed off at work before.

So, we sent someone into Philly to visit the DOR in person. We paid off everything they say we owed, but of course, it is still going to take a few days before they can apply anything to our accounts. What a fucking joke.

Sorry, Archie. As someone who pays 3.5% of my salary to the city, I can feel your aggravation. I've never had to deal with the DOR, but PPA is just horrible (as mwcpa can attest), as is real estate assessment. Philly has been getting tough with those who (legitimately) owe A LOT of back taxes, so they're most likely not going to be nice. Ugh.
