I filed my 1040. A couple weeks later, I realized I had forgotten a small account, fired up TurboTax and sent in a 1040X. Now, this new one resulted in $96 more in tax owed. However, my wife and I always leave some money with the IRS for the next year (no comments, please...we like how we do this). Anyway, I adjusted the refund and amount applied to the next year, so that the refund was the same, but amount carried forward dropped by $96. A month later, I receive notice I "owe" $96 plus 77 cents interest. So, I called. Turns out, they do not (or, at least, in my case did not), adjust the amount carried forward, and thus do not recognize the funds they already have. So, I sent the check for $96.77, and will carry forward the original amount.
Seems dumb to me, though.

when IRS processes your original tax filings they honor your wishes unless they see an immediate error.
so, what they did is totally proper.
the overpayment from 2011 was already moved to 2012, they cannot just change it.... administratively it would be hard.... imagine you did what you did a year from now.... it would mess up two years (and maybe more) of tax filings....
