DH, DS (he'll be almost 4), and I are going to Seattle for vacation in May. Anyone have any recommendations?
We're planning to do the zoo, children's museum, Boeing museum, and maybe a baseball game. DH and I have each been, but DS has not.

We went for the first time last September.
Boeing's got several facilities up there, so there might be a better one than the one we went to, but we thought the museum wasn't worth much. The factory tour, on the other hand, was awesome. The museum is free with the tour if you opt to go that direction. We did the whole thing in about half an hour waiting on our tour time. The tour does involve long hikes for little legs, so if he's not used to walking a half-mile at a time, be prepared to carry him.
I'll second the EMP museum. All kinds of exhibits there, and quite a few were interactive, although he'll likely need someone to read to him.
The kid would probably enjoy the fish throwing at Pike Place. I assume having been there before, you've considered and included or left out the Space Needle.
I really liked Chihuly Gardens, but I'm not sure a kid that small would appreciate it.
You can buy combined tickets for EMP, Chihuly, Space Needle, and possibly some other stuff that's all right there together. It saves a few bucks.
Several good options for hiking up that way too.

Theo Chocolate tour is also great but he might be too young to enjoy it?
Space needle, if you don't do a combined ticket, make reservations. If you aren't doing brunch you can do a burger for about what lunch and tickets would have cost you anyway and spend an hour rotating slowly.

Thanks! I'll add EMP and check out the chocolate tour to see if that might work, as well as the gardens (if he can run around and burn energy, he won't care).
We're probably skipping the Space Needle, but will definitely do Pike Place as C would love watching them throw fish.
Is it worth taking a ferry to an island for a day?

Make sure you go to Ballard and watch the boats coming in and out through the locks. Also visit the salmon ladder while you are there.
I second a visit to the Theo chocolate factory. Make a reservation in advance, though.
The ferry is fun in and of itself for kids. Take the ferry from downtown Seattle over to Bremerton, and head south to the Point Defiance Zoo and Aquarium. You and/or your DH can go tank diving with the sharks, if you're game (reservation also needed) . Then swing west and finally north again back to Seattle. Or turn back and go home via the ferry again. That's a long but doable day trip.

Oh, and depending what your family and kid are into, the Museum of flight (which you called the Boeing Museum) is WAY cool. they have space capsules and even one of the very few SR-71's It's impressive to see in person and hangs over part of the display floor. they also have air force 1 and a concord.
That's definitely on our list - DH and I have each been and DS would LOVE it! He loves planes, so it should be a huge hit for him. We'll be there for a week - land late on Saturday and fly out the following Saturday morning, so hopefully we have plenty of time to hit everything we want to see.

Is it doable to only have a car for part of our time? Figuring we'll at least need one to get to the zoo and Museum of Flight, unless we want to take a bus. If we stay downtown or near a light rail station, it looks like we'd be okay without a car for at least a few days - seemed like children's museum, pike place, EMP are accessible by light rail and monorail.
